In one of the few instances I can remember, I agree with Focus on the Family that "Happy Feet" is a very gay movie, even without any gay characters. (Only I applaud the fact, not denounce it like FOTF)
Another example that immediately comes to mind is "Thumbsucker," a movie I think every high school student should see, just in case.

Some titles I thought of
Would you mean something that's homoerotic, either consciously or unconsciously?
For example, 2000's Enemy at the Gates isn't a gay-themed move per se, but the relationship between Jude Law and Joseph Fiennes has a definite homoerotic vibe to it -- it seemed to me that Fiennes' character was in love with Law's; besides, there was more chemistry between Law and Fiennes than there was between Law and nominal love interest Rachel Weisz.
Then there's A History of Violence, in which Ashton Holmes plays the subtly queer son of Viggo Mortensen and Maria Bello (and given those recent rumors about Holmes and Shane West, well....).
And, of course, there's the underlying gay theme in the X-Men films.

In "Happy Feet," we have a penguin who was born different, evoking a wide range of reaction from those born "normal."
In "Thumbsucker," the main character is pressured by his family to stop sucking his thumb and goes to great lengths to change, only to find out he's happiest just like he is, differences and all.
What's he sucking, again?
